When I'm talking about diegetic and non-diegetic this is referring to what is true in the world of the story, versus something that the audience experiences but isn't true in the world of the story. Think of background music in movies. The music playing isn't something that the characters can hear or react to. That music is non-diegetic. If the characters are playing in a rock band - that music is diegetic because the characters can hear it.
In Anime and Manga, hair and eye colors are usually non-diegetic, meaning that they're communicating something to the audience, but don't exist in the story. No one in the story reacts to Shinichi's blue eyes, and blue eyes are pretty unusual in Japan. They'd be something that people would notice and react to. Thus, in the story, Shinichi's eyes are actually brown. I changed that because I have a soapbox about racism in Japan.
So, next time you watch an anime and all the characters have crazy hair and eye colors - now you know that they actually have black hair and brown eyes most of the time, but the hair colors are a code for parts of their personalities for the audience.
