Homura Akemi is used to small inconsistencies between timelines; Maybe Kyouko likes strawberries instead of apples, Mami prefers iced tea to hot, or Madoka wears yellow ribbons instead of her usual pinks. Small things that make very little difference to her mission.
Larger ones are less harmless, but she has dealt with the likes of Alina Gray and Oriko Mikuni, and she can deal with them again. Insanity is doing the same thing over and over again, so surely these changes prevent her from going mad.

Summary
This timeline should've just been a normal one.
Sure, they deviated from time to time but they never broke the expectations Homura had for them. They were just little anomalies (Hah.) that were inconsequential in the grand scheme of things. Kamijou Kyosuke sometimes played the guitar, Madoka sometimes wore a yellow ribbons in her hair, Mami Tomoe enjoyed coffee more than tea, just little things.
So why was this one so different!?
Meanwhile, Mami woke up with the promise of being a little less lonelier.

“Kaname Madoka, do you value your own life?” She asked, her cold tone sending a shiver down Madoka's spine.
“O-of course I do! My life, and everyone in it.”
“Then you must never pilot an Eva,” She went on sternly. “If you do, you’ll die. The life you hold dear will be ripped from you in an instant. Do you want that to happen?”
“Of course I don’t!” Madoka replied. "B-but still… What if one day, you’re hurt so badly that you can’t be a pilot anymore? If there’s no-one else around, then-”
“That won’t happen.” Akemi-san said, with more certainty than Madoka could attribute to mere overconfidence. “So promise me, Kaname Madoka. Promise me you will never get inside one of those things, not for as long as you live.”
Madoka stared at the bleeding body of the girl before her. Bruises were already starting to bloom across almost every inch of exposed skin, and Akemi-san, despite her confident voice and level words, had started to wobble on her feet.
“I promise.” Madoka said. Akemi-san looked at the ground.
“Good. That is the right choice."
